Delta Delta Ct Calculator — qPCR Relative Gene Expression (2^-ΔΔCt)
Calculate relative gene expression fold changes from quantitative real-time PCR (RT-qPCR) cycle threshold (Ct) values using the Livak & Schmittgen 2^-ΔΔCt comparative method with standard deviation error propagation.

Expression Summary for MYC:
MYC is upregulated by 5.79-fold in the treated group compared to the control group (normalized to GAPDH).
Livak 2^-ΔΔCt Method & Mathematical Derivation
The comparative threshold cycle (Ct) method, first published by Kenneth J. Livak and Thomas D. Schmittgen (Methods, 2001), calculates the relative fold change in expression of a target gene normalized to an endogenous reference gene, relative to an untreated calibrator sample:
Assumption: The method assumes that both target and reference amplicon PCR amplification efficiencies are approximately equal and close to 100% (within 90%–110%, slope ~ −3.32).
Housekeeping Reference Gene Selection
Selecting a stable housekeeping gene is critical for accurate 2^-ΔΔCt calculations:
GAPDH
Standard metabolic control. Caution: expression may fluctuate under hypoxia or glucose starvation.
ACTB (β-Actin)
Cytoskeletal component. Very abundant; ensure template dilution avoids Ct < 15.
18S rRNA / B2M
Highly stable structural ribosomal/MHC components across diverse treatment conditions.
Delta Delta Ct Calculator Worked Example: Drug-Induced Gene Knockdown
Scenario: Drug Treatment Upregulates MYC Oncogene
Control Group: MYC Ct = 25.13, GAPDH Ct = 18.10 → ΔCt(control) = 25.13 − 18.10 = 7.03. Treated Group: MYC Ct = 22.10, GAPDH Ct = 18.10 → ΔCt(treated) = 22.10 − 18.10 = 4.00.
- ΔΔCt = 4.00 − 7.03 = −3.03
- Fold Change = 2−(−3.03) = 23.03 = 8.17-fold upregulation
Frequently Asked Questions (FAQ)
What are the core assumptions of the Livak 2^-ΔΔCt method?
The method assumes that both the target gene and the reference (housekeeping) gene amplify with approximately 100% efficiency (doubling each cycle, E = 2.0) and that their efficiencies are within 5% of each other (slope ΔCt vs log input < 0.1).
What should I do if primer amplification efficiency is not 100%?
Use the Pfaffl mathematical model: Ratio = (E_target^ΔCt_target) / (E_ref^ΔCt_ref), where E is the measured amplification factor (e.g. 1.90 for 90% efficiency) derived from standard curve serial dilutions.
How do I interpret negative ΔΔCt values?
A negative ΔΔCt indicates gene upregulation. In the formula Fold Change = 2^(-ΔΔCt), 2 raised to a negative negative power gives a number > 1 (e.g. ΔΔCt = -2.0 yields 2^(+2) = 4-fold increase).
Why is error propagation asymmetric in fold changes?
Because fold change is an exponential function (2^-x). A symmetric standard deviation s around ΔΔCt transforms into asymmetric bounds [2^-(ΔΔCt + s), 2^-(ΔΔCt - s)].
